Try Craigs List. In Manhattan stay below 96th street. Not to say above there is bad, just that you have to be more careful there. You might decide where to stay by what you intend to do. Foe example, if you want to spend a lot of time in Times Square or Greenwich Village, the upper west side is more convenient than the upper East Side.

Craigslist and the Village Voice are the primary sources of information on short term rentals. Possible areas where you might find such rentals would be Morningside Heights (Columbia University area), Parkchester in the Bronx, Greenwich Village, Park Slope in Brooklyn, maybe a few parts of Queens.
